How are you administering peptides? I'm stuggling.

I didn't realise this would be an issue.

I've been trying to use the BD ultra fine 29g 0.5ml syringes, and the vial stopper really dulls them, guess the fridge makes it less flexible, and have to jam it in my skin to get it through.

I've been trying to backfill them and it's a nightmare as the barrel is so thin it's near impossible to get the air out to get the plunger back in without loads of wastage.

The 27g 1ml works ok, but just harder to measure, and pulls through much more air.

Or is the issue that it's a 3ml vial and the rubber stopper is less flexibile? And if so, do you transfer to larger vial, and risk decaying the mixture further?

Pretty normal with the tiny 29g syringes. Stiff stopper + fridge = tough to draw  especially backfilling. 27g is actually easier overall even if it pulls in a bit more air, just draw slow and angle carefully. I wouldn’t bother transferring to a bigger vial unless you really have to and risk of contamination and peptide breakdown. Warming the vial slightly in your hands before drawing helps a lot too.
